In some cases with many or large General Grid Interfaces (GGIs), the partitioner finds it difficult to predict the amount of memory that will be required to complete the partitioning. The solution is to increase the "sizepar" factor to 5 or more (e.g. cfx5solve -sizepar 5); in fact, it does not harm to increase sizepar as much as possible, within the maximum memory allocation allowed by your computer. Once sizepar is increased sufficiently, the partitioning time will reduce back to the expected level.
